QuickBooks Desktop to QuickBooks Online migration for service firms

The short answer

Service firms move from QuickBooks Desktop to QuickBooks Online for remote access, easier collaboration with bookkeepers, and modern bank feeds. Intuit provides an in-product migration path that can bring company data into a relatively new QuickBooks Online company. The move is still a controlled cutover: clean up Desktop, choose full history versus lists and balances, rebuild what doesn't travel, notably payroll detail and many customizations, then prove AR, AP, and cash before anyone invoices in Online alone.

When service firms should switch

Good reasons to move

Reasons to pause

The bookkeeper or CPA already expects Online

Heavy Desktop-only workflows the firm still genuinely depends on; confirm feature parity directly

Multiple locations or remote owners

File size or target counts near the migration limit without condensing first

An app ecosystem, practice software, PSA, payments, centered on Online

Mid-payroll-year with no payroll conversion plan in place

Desktop hardware or local backup risk

A real need for offline-only operation

For pure service businesses, consulting, agencies, professional firms, inventory costing changes matter far less than open invoices, retainers, undeposited funds, and class or location tracking. Those still need post-migration proof regardless.

What generally moves vs what you rebuild

Usually migrates (within tool limits)

Often needs rebuild or special handling

Chart of accounts, customers, vendors

Payroll setup, payroll items, paycheck history

Products and services items

User logins and permissions

Transaction history, if full data is chosen

Custom form templates, many memorized report layouts

Account balances

Bank feed connections, reconnect these in Online

Recurring transactions, verify after the move

Price levels and some Desktop-only features

Intuit's own migration tool presents exactly two choices: bring all company data, or bring only lists and balances. Payroll users are advised to complete migration around their payroll cycle deliberately, not mid-cycle, since paycheck history doesn't carry over automatically. One warning worth stating plainly rather than softening, since getting this wrong is genuinely hard to undo: Intuit's own migration tool states directly that a migration into Online replaces any data already entered in that Online company. Always use a fresh or specifically designated target company, never one with real data already sitting in it.

Service-firm migration checklist

Before export

  1. Complete bank and credit-card reconciliations in Desktop through a cutoff date.

  2. Finish open payroll cycles, or plan Online or third-party payroll conversion explicitly in advance.

  3. Run Verify and Rebuild in Desktop; resolve any major data errors before touching migration.

  4. Check Total Targets (F2 on Windows, Ctrl+1, or Cmd+1 on Mac). Worth knowing directly: this limit genuinely varies by Desktop product and version, and Intuit has adjusted it over time, so confirm the current threshold for the firm's specific Desktop product on Intuit's own site rather than relying on a number that might be for a different version. Condense the data, or choose lists-and-balances instead, if the file is too large.

  5. Print or PDF the key reports: Trial Balance, AR and AP Aging, Profit and Loss, Balance Sheet, Open Invoices, and Unbilled Time if the firm uses it.

  6. Back up the Desktop company file and store it read-only after cutover.

  7. Subscribe to the correct Online tier; classes, projects, and inventory needs all drive the Plus-versus-Advanced decision.

  8. Confirm the Online company is within Intuit's current eligible age window for migration into that subscription.

Migration

  1. Use the current Desktop release and Intuit's Move to QuickBooks Online or export flow, not an outdated version.

  2. Choose full history versus lists and balances deliberately; large service firms sometimes prefer clean opening balances plus open AR and AP only, rather than full history.

  3. Don't enter live sales in both systems once export has started.

After migration (before go-live)

  1. Compare the Trial Balance and AR/AP aging directly to the Desktop cutoff reports.

  2. Spot-check retainers, customer credits, and undeposited funds specifically.

  3. Reconnect banks and apps; turn on bank rules carefully, not all at once.

  4. Recreate users, recurring invoices, and invoice templates by hand.

  5. Set up Online Payroll, or confirm year-to-date handling directly with the payroll provider.

  6. Only then make Online the sole system for new invoices and bills.

Worked failure example

A consultancy migrates mid-month, with these facts at cutoff:

Line item

Amount

Desktop AR

$84,000

Undeposited funds

$12,500

Customer retainers (liability)

$9,000

After a rushed import, Online AR shows $84,000 correctly, but the undeposited funds were applied incorrectly during "cleanup," and the retainers end up sitting in income instead of as a liability. The first Online month looks profitable on paper; cash and liabilities no longer match the actual bank balance or real client obligations.

A correct cutover would have matched AR, undeposited funds, and retainer liabilities to the Desktop reports before the next client invoice ever went out, not after.

Service-specific watch list

Area

Action

Progress invoices / estimates

Confirm the actual workflow in Online; not every Desktop habit maps one to one

Classes / locations

Enable and test real reporting on the correct Online plan before relying on it

Projects / job cost

Rebuild project use from scratch if the firm genuinely relies on it

Trust or client funds (law, property)

Prove liability accounts and bank accounts are kept separate from operating, not just labeled differently

Integrations (practice management, PSA)

Disconnect Desktop connectors first; reconnect Online apps and test one invoice before trusting the rest

How Numetix helps after you land in Online

We don't replace Intuit's migration tool for the actual technical export. We own the books after cutover: bank categorization with AI assistance, AR and AP discipline, and a CPA-overseen monthly close inside QuickBooks Online, so the firm doesn't spend six months quietly fixing a bad week-one setup.

A practical first step: if migration is planned, send us the Desktop AR/AP aging, the trial balance at cutoff, and whether payroll moves in the same week. We'll list exactly what has to match on day one in Online. Book 30 minutes with our team. More on how Numetix serves professional services firms.

Frequently asked questions

Can we keep using Desktop as a read-only archive? Yes. Many firms keep the final Desktop backup around for historical lookups while Online is live and in use.

Should we bring all history over? Bring full history if in-product drill-down genuinely matters. Lists and balances plus open items can be cleaner for a bloated file; just retain Desktop separately for the old detail.

Does inventory matter for a service firm specifically? Often no. If the firm does stock products, the Online plan and costing behavior need a separate check before migrating, not an assumption that it carries over cleanly.

What's the biggest payroll risk in this migration? Assuming paycheck history and year-to-date totals just appear automatically. They generally don't; plan the payroll conversion explicitly, on its own timeline.

How long does migration actually take? Export time varies with file size, but the real schedule is the prep work and week-one verification, not just the upload clock itself.

What's the single most important warning in this whole process? Migrating into an existing Online company replaces whatever data is already there; Intuit's own tool states this directly. Always migrate into a fresh or specifically designated target company, never one that already holds real data.
